one more rear brake pad question 200 1987

just put in new rear brake pads for my first time with some help from this board, but I ran into another (I think) problem. On one side, the rotor doesn't sit evenly spaced between the two pads. In fact, it is far enough towards one pad that it there was barely enough space to get the new pad in there, even though the pad and piston are pushed flush with the caliper. So basically, with the new pads installed, the rotor rubs continuously against this one pad. It seems that this problem might work itself out if I just drive and let the new pad wear to lesser thickness, but would that be foolish/cause overheating?? Are there other options, like somehow sanding down the new pad slightly so it fits without rubbing? Thanks,
