Road noise from underneath M46 shifter boot 200 1991

Just completed a auto to M46 tranny swap this past weekend and all went well. One thing that we have noticed is that there is an increase in road noise coming from under the shifter boot as the auto bucket that was there before absorbed much of the noise. What can be done to quiet it down or is it something we have to live with? Thanks.
