Lee,

If you've replaced the master cylinder, I think its important that you carefully bench bleed it. Once its on the car its angled in such a way that it can contain air that you can't bleed out. I've heard it suggested that if you incline the car you can bleed the master in the car but I've never tried that. You might try that and see if it removes any air.
