Sounds like it might be either a fuel pump relay problem or a signal problem. The fuel pump relay is designed to cut off fuel pump if the engine dies. IT receives two signals - one while the starter is cranking, and one while the engine is running. The engine running signal comes from the coil. It sounds as though you may need to do some serious electrical tracing using the wiring diagrams to ensure that both signals are reaching the relay. have you tried replacing the fuel pump relay itself?
Note that if the battery is weak, or if there are poor connections, or a bad coil, all can lead to either no spark or no fuel. Be sure to check all ground connections carefully.
When you said that the harness burned up and was replaced, what exactly did you mean - harness in the engine compartment? What about harnesses inside the cabin? If wires shorted in the engine compartment, there might be damage inside the cabin as well - good idea to run some electrical checks betwen the ECUs and the engine compartment plug as well as checks for all of the needed voltages and signals to the various relays.
Also, you should check to see if the injectors are firing with no fuel pressure, or if neither the injectors or the pumo are working. You should be able to feel injectors fire by putting a finger on each injector in turnn while the engine is cranking - you can feel it click if it is working.
