Sounds like a Lemon!

(83' 240 Wagon, Manual Transmission)I just got my clutch replaced and a new shifter & shift boot put in. Since I have gotten it back I am hearing an annoying rattling sound that shows up when I change gears in any way that is not 'perfectly' smooth. The guy at the shop said that the noise is from loose transmission bearings and that it will run fine for a long time. Fine, but the noise is awful, it really sounds like a lemon. Is there anything I can do? How expensive to fix? Does the whole tranny have to be dissassembled? Did the people I took it to cause this? Thanks in advance...
