240DL alternator replacement and now problems

I recently replaced my alternator in my 1984 240DL. After replacing the alternator the voltage at the battery was still around 11v. Using this board I found that my new alternator required a ground so I attached a cable from a bolt on the alternator to the body. 13.5-14v across the battery and everything seems to be OK for now.

I drive about 10 miles to work on the highway each day. Typically in the morning the car will miss in 2nd gear maybe the first couple of times I get into 2nd gear. Once on the highway everything feels fine. On my way home from work everything goes fine.

Yesterday it was raining and the engine missed terribly in the morning, mostly in 2nd gear. The highway was fine. The trip home was worse and after leaving the highway and driving in the city for a mile I almost stalled a few times. Any idea on what could be the problem?
