Filling roof rack holes and painting.

The holes for the roof rack are a lot smaller than I expected. Can I fill these with some bondo or maybe plexiglass filler and paint? Dave Barton had his holes welded which I think might be overkill for the holes on a 740. Another reason (beside asthetics) I want to fill and paint these holes is because the plugs have some very minor rust (I HATE RUST) around them - which needs some attention.
