wiring harness questions - Help ! 200 1984

This summer I went through my entire wiring harness and basicly cleaned up all of the wire ends and ran double grounds to everything. I also replaced the negative battery cable. I pulled the alternator and cleaned it up and took it to Murry's and had it checked. It checked out perfect. I replaced the corroded the wire ends, spliced in new idiot and oil pressure light wires. New belts and a full charge on the battery. The car even ran better. Last night my battery went dead. The car was running terrible, missing and trying to stall. I turned off the headlights on my street and put on the hazard lamps - the car ran better. Shut it off and it was dead. I stuck an old battery from my other 240 in it, it runs, but all of the idiot light are on now. The battery may be a little weak? Anyway I want to know this. The only thing I did not touch this summer was the positive cable that runs to the starter and then to the alternator. I have no idea of it's condition without slicing open the harness insulation.
??? Would it be OK to run a second cable from the alternator to the positive cable lug on the battery? Could this short something out?
