brake job 700

I'm familiar with the standard pad/rotor replacement and bleeding the lines. However, it is time to replace the flex lines and definately the master cylinder (along with the normal rotors and pads).
How should I approach replacing all of these items at once? Should I bleed our all of the fluid first? or would that be really bad for the hydraulic system?
I'm not really sure what to do, so any advice is greatly appreciated.
