I think you'll find that the portion of each stud that's in the head will be in relatively decent shape. It's the exposure to the elements that really takes a toll on them, and unfortunately that's the part where the nut is. No doubt the blackness you're seeing is a combination of oxidation and the exhaust leak you've set out to fix. It's probably soot from the exhaust gasses.
