car won't start; can't change gears 850 1997

1997 850 Turbo. I disconnected the battery cable and cleaned the oil trap, took out the manifold, reinstalled with new vacuum hoses and installed a new rotor, spark plugs and cap. I did not touch the transmission. When I started the car the alarm went on. I turned off the alarm with the key. Now when I try to start the car, it turns over but it won't start and when the ignition key is in the on position, I can't switch gears. Is this because of the anti-theft system, and if so, what do I do? If it's not, what could be causing this problem?
