Do you think they messed up the wiring harness when the switched out engines? To me it sounds like electrical problems....maybe a GROUND? Check all of them. If not grounded properly these cars pull all kinds of eroneous codes. By the way, do a search for "Service Manual." There's a free downloadable one I posted here just a few days ago. It will show you all the grounding points.
