Brake Rotor, can I repace one?

When I was changing my Hub Assem. my rotor suffered a drop. Now when the car is rolling I get a nice, scratch, scratch, scratch, sound. I'm very sure it is the rotor and not the new hub. I already spent about 200 on tools and parts for the Hub assembly, so my question to you, If I just get one new rotor, will it negatively effect the car in anyway? Since the other one is not the same thickness.
