I just re-read your post. Does the trunk lock not work when you lock the doors? If so, that is the culprit. The hood and trunk must be locked for the remote to work, and if the trunk doesn't lock electrically it needs to be repaired.
The key in the door is supposed to lock all 4 doors and the trunk. Then the blinking led is supposed to blink every few seconds.
