I'm Stupid 850

I've been swapping out my transaxle for the past few days, and I've reached the point where the new tranny is mounted, and I'm starting to put things back together. While putting the new tranny on I noticed that there are long bolts and short bolts. I've three types of bolts (I don't think they're all from the tranny. Some are short with thread most of the way down the shaft. Others are a bit longer with the same amount of thread. The third type is the longest with thread at the base only. I'm positive that these bolts connect the transaxle to the engine, but what about the other two? Where to these bolts fit in?
It is pretty self-explanatory, putting the long ones into the wider pieces of metal, but I need to be sure.
I'm so stupid for making this mistake! Can someone help me with this dilemma? Thanks!
