Zvolvo is correct. Pull the SR motor out, that lets the cables go slack. Then move both sliding parts that attach to the SR forward, as if the SR were flipped up. Measure the hight with a ruler, they must be both the same. Then put the motor back in place and run it back and forth a few times - like down and then back up in the pop up position. DO NOT run the guides all the way back to the sunroof open position, they may get stuck back there!!
I cheated. My SR also did the click/crunch sound and became misaligned. I held one side down while I "raised" the roof. Lots of clacking, but just took 5 minutes. This is not recomended, it will play havoc on the cables, but it was pouring rain outside and I didn't have a tarp at the Interstate rest area.
