You have me a little confused as to what you are looking at, the window moulding or the door seal. If it is the door seal, spray it with some vinyl cleaner and wipe it off with a cloth. Make sure there are no kinks or rips. The door may not be closing completely, inspect and adjust the latch points.

Make sure the blower is always running, either in Auto or "1", and the recirculation switch is off. If the blower is off and the recirc switch is also in the off position, air will be drawn from the trunk to the front of the car. There are enough holes in the front doors to create quite a draft, and then you will be inhaling exhaust.
