If the suggested measures don't work, try checking fuel availability. The "5 minutes then rough under load" condition might mean that something is clogged or dirty between the tank and the cylinder. Did you change the fuel filter too? It's possible that gunk got in the line during the change and clogged an injector.

Just another thought.
