You have got your work cut out for yourself...
Replacing the foam at the wiper stem is no big deal. You could put a glob of silicone sealant around it, once the panel is back in place. Of course, you will have to remove the panel first to find out why water gets up ther to begin with. Check the drains for the cowl cover, 2 of them. Make sure the cowl cover is pushed up against the windshield glass. Check the small drains under the cowl cover.
The sunroof drains. There are 4 of them, 2 can be easily checked by pouring a cup of water down each at the forward corners of the opening. The drain tubes go down the A pillars, connect to a bent pipe and come out by the wheel well. You should see a cup of water under the car after you pour it in the holes.
Definately check the door bottoms. There are very small holes that allow water to drain out of the bottom, they look like bent metal and a toothpick or very small screwdriver will fit into them.
One of your tasks will be to not only remove the carpet, which dries fairly easily, but also remove the foam padding underneath which never dries. The rubber left footrest comes off by sliding it down one inch.
