I have had a simlar problem with my 95 T-5 when my engine got wet I had found some minor condensation in my dizzy cap but my main cause I think was some heavy condensation in the connection to my coil located near my air box, there is a blue and red wire running into it & think this was my problem, as it appears to be ok now. Have you also checked your connection to the air meter just after the air box.

I know there can be many different areas of fault but this is where mine was.

I hope this is of some help, I know how frustrating it is when a car behaves like this.
