Jeff,

[knock on wood] I have never had a check engine light ever (before or after my ECU upgrade).

You should not have to perform a tune-up on yuor car, after the upgrade, unless you have not been following the scheduled maintenance intervals. The ECU upgrade from iPd is just a "plug 'n play" set up.

What codes are you getting, when they clear the CHECK ENGINE light?
