You need to "tip" the assembly as you put it in. Give the brushes as much clearance as you can to get them in as far as you can even if the assembly is actually angled too much. Once you have them in as far as you can push the assembly flat against the alternator; this will force the brushes deeper into the holder. Install the screws as you hold the assembly in this position and you should be fine.
