With the information you've provided my guess is there is a problem with the clutch. There could be a problem with worn linkages but much more likely is it just needs to be adjusted properly. Whatever the problem, it was/is not likely the transmission. Nor do I think it is the pilot bearing. It might be a wrong or wrongly placed throwout bearing.
At any rate, you've got a backup transmission now. ;-)
