I've only had the old style "retract only" sunroofs apart--with those the transmission has a starting and stopping point so when installing it you need to run to the one extreme or the other. I think you should be able to drop the transmission down, crank it the one turn it needs and then reinstall it. Sometimes the transmission will slip on the cables at a spot, putting it out of synch.
