Does the fan go on only after a hot run, with A/C on?

It is supposed to do that for ~ 1.5 min max.

I would check that your engine temps aren't suddenly hotter than they were before. Perhaps a vacuum leak caused by the work you did is running leaner and also hotter than before.
Check all the vacuum manifold connections at the back of the intake manifold, as well as the breather/flame trap hoses. These can get disturbed when doing an intake gasket
