When I replaced the rotted harness on my '86 with a new one from BB sponsor, RPR, I used the intake manifold as the "center point" for withdrawing the old harness and inserting the new one without taking the minifold off (as you need to do in the earlier engines, B23F, for example)
IOW, I unclippped the terminals at the ECU side and from the engine block side then took out the harness through the openig betwen #3 & #4 intakes.
I seem to remember that the harness entered this place from under the intake, not over it. Only the leads to the injectors came up though there.
It sounds to me like you can unhook the injector leads, and mark/remove the terminals at the engine block sensors, gee, you might have to go all the way under the block over to the alternator...
Atleast then you could inspect it, repair whatever needs it, then install it right.
As for the firewall, that should have a large grommet. Maybe it got pushed inside the car, but is still on the bunble.
If it is misssing, you can buy a pound of "duct seal" (a soft, gray putty) from a local electrical supply for under $2 and form a water tight seal after thoroughly cleaning the surrounding area of the firewall.
Then you need to bring that car to the Carlisle Imprort Show so we can see it and get you on track with some issues.
