timing marks 200 1990

hi guys. hope everyone is staying warm, I posted a thread last week about wheel shaking during braking and tryed some of your advice rotating tires, checked lugs ect. on test drtve bigger problem occured intermediated front oilseal blew, oil everywhere. changed all three seals and timing belt and started car, ran rough. broke it back down and reset marks but this time took off distributor cap and notice rotor position. noticed when set according to mark on back cover 3:00 position rotor points to thermostat not #1 plug. this only happen when I turn it to the 4:30-5:00 position in relating to cover mark position. my question is which should I use, cover or #1 plug position. last belt change used the cover marks and ran fine. as I stand now top Cam is on cover mark, crank at TDC using wooded dowel check. has anyone have some insight thanks/will get back with brakes once running
