Do a very careful inspection of your braking system. It sounds as though your rear calipers might be sticking, or perhaps there is a problem with your pressure limiting valves in the rear brake lines. Could also be the classic bad brake hose problem. Do you still have the original flexible brake hose installed? If so, it is likely time for replacement. The clunk you hear could be your rear brakes grabbing and releasing when you start moving again - and yes, it may be a funciton of how hard you apply the brakes.

Have you changed your brake fluid every two years (complete fluid flush)?
