B23 won't rev up after transmission swap

I replaced my M47 transmission in my 1989 240DL. After that it knocked excessively, so I posted a Brickboard querry and got a response. Chris suggested I check the position of the flywheel, so I pulled the transmission and sure enough the flywheel was not positioned correctly.

I got the No. 1 piston to TDC and reinstalled the flywheel according to the instructions and picture in my Bently manual--with the two holes on the flywheel on the right side, aligned vertically. After that, I started the engine and discovered that it will not rev up. It will run, but it just barely idles. I pulled two of the plugs and discovered excessive soot on the plugs--they were not fouled, just coated with carbon, indicating a very rich mixture.

I suspected the fuel system, so I sprayed some starter fluid into the air intake just after the air filter and before the mass air-flow sensor. That did not increase the speed. From this I have ruled out the fuel system. Also, when I idled the engine for about 3-4 minutes, I was surprised to see how hot it got. There are no engine fault codes on the computer. Also, I replaced the cap and rotor, although the engine ran fine before I replaced the transmission. Any ideas?
