Wifes Bertone Runs like a 'Jalopy' when cold starting 700 1987

Well, as long as I'm dealing with my daughters Volvo 200 problems (posted 10 minutes ago), I may as well ask about the wifes car. She has an 1987 Bertone that she picked up cheap and has been running like a top for a couple years. About 3 months ago, it suddenly started to run very rough during initial warm up. When I say rough, it feels like 3 out of six cylinders are popping and the thing shakes like crazy (hence the wifes reference to "Jalopy").
So, I did some poking around for vacuum leaks, obvious wiring problems, replaced the rotor and cap (it was time anyway), and the like. No change, no luck. So we dropped it off at the local independent, and they came back with a prognosis that I just didn't want to hear. They said it's the wiring harness. I personally don't believe it. The car behaves normal in all other respects and starts fine (not rough) when warm. I figure there must be some bad info getting to the computer and it feels like it's temperature dependent.
Anyway, I'm about to go back under the hood on this one and thought a little input from the experts out there might help. (I don't have much experience with the six cylinder, but damn it drives snmooth when everthing's right).
