Stumped on Fuel Injection/Ignition 200

I have a cold running problem with my car. It starts fine but acts very finicky when cold. After a couple of minutes it runs fine. I replaced the Air Bypass Valve and the Coolant Temp Sensor and still no luck! Does anyone have any pointers? I was playing around with the vacuum lines as well. Is it normal for the engine to quit when pulling the air bypass valve to air intake hose line off? I'm not sure if the problem lies with fuel pumps, sensors, air leaks, or ignition problem. Also, when the car is at idle you can hear a slight thumping that sounds like its coming from around the intake manifold. Any pointers on this as well? Thanks a million.
