Transmission connection to engine 900 1991

I am replacing the engine in my 940 SE. I have the new one in place and hooked up. We had a difficult time getting the engine and transmission together and now the engine does not move. The starter can't turn it. The engine was fine before I connected it to the transmission. The transmission shifts but neutral does not free up the shaft. Any ideas?
