What is meant by a 'deep charge'?

Well my electical woes are over with my 85 240, but apparently all the problems left my new battery a little tapped out. When I picked up the car today, they told me it'd been on the charger for several hours and I probably needed a "deep charge" overnight to get it back up to snuff. I assumed he meant just an overnight charging of the battery. Is this correct? And should the battery be overnight charged on 2amps?
