How do you tell if it is engine or transmission acting up?

I had a junkyard automatic transmission put in 1992 240 and, although an improvement and seemed fine the first day or two, the car now bucks or hesitates a little for a split second, first noticed in 4th gear (overdrive). It is doing a little more frequently now after driving about 100 miles in a week, and even bucks or hesitates a little in other gears. I still have a transmission warranty from the JY but am now wondering if it could be the engine. How can one tell? It seems to idle fine and rev fine in neutral.
