No Start /Weird spark 700

I just replaced the aw71 transmission in my 1990 740 turbo wagon. I bought the wagon for $200.00 with a bad trans,anyway the thing would always have a hard time starting before I put the trans in but now it will not start at all. It turns over-has fuel and I double checked the firing order of the wires(replaced the distributor cap and rotor)thats good. When I checked for spark when cranking it will crank normal then "bogs" then it will only spark once or twice. When I take the #1 fuse out for the fuel pump the engine cranks much faster, but no spark at all. Does the main fuel relay also control spark? I did take the flywheel off and replaced the rear main seal when I had the trans out. Does my flywheel need to be aligned? I didn't see any key just an arrow on it when I took it off and didn't think anything of it. I looked at the wire for the crank position sensor and can see the rubber frayed and the shielding for the sensor,but its not broken. Should I replace the crank position sensor? If I need to align the flywheel and didn't when I put it back on my timing would be way out of wack and cause a weird spark?
