I started to see if I could locate which wire may be broken or shorting out, so I started pulling up what I could of the ignition harness under the intake, and a 2-wire male plug showed up not being plugged into a 2-wire female plug. So I looked around for the other plug, and sure enough I found its' counterpart in the engine harness. Plugged it in and it seems to run fine now.

Maybe it had come apart slightly and was making a bad connection. Does that make sense?
