How about your RPM sensor? It is on the bellhousing, and when you change gears it will load up in different directions, causing motor movement. If the RPM sensor cable is deteriorated this movement could cause an interruption of signal.

If you get the car to start, try wiggling the sensor cable and see if you can make it stall.

P.S. If there is a lot of motor movement, check your motor and transmission mounts.
