scratched intermediate shaft 700

So I was changing the timing belt and seals and I scratched the intermediate shaft. The cover for that shaft and the crank was hard to remove because the lower guide pin was seized and I had to use some unorthodox methods to remove it.
The scratch isn't big, I can barely feel it with my fingernail. I did sand the area a bit with 320 emery cloth to get rid of the burr but what is the best method to completely remove it?
Go all around the shaft with 320 or 600 emery cloth?
