Spray the cracks with sealer or undercoating after removing the carpet first. Once the fresh and wet undercoat is in place, come in with a two pound sledge hammer from inside the car and force the sheetmetal floor down to mate up with the frame rail. Once the initial coat of rust proofing has hardened followed by hammering down the sheet metal, follow up with one more coat of undercoat... just to make sure.

Note, a short 2x4 between the sledge and the floor will help properly "reform" the floor.
