Intermittent rough running... my car wants a snooze button. 200 1990

Ok, so I just changed the voltage regulator & brushes 2 weeks ago, (back to my 13.8V again!) and the next morning after the fix this happened. Now in the morning after sitting overnight it will run sporadically rough until 5+ minutes of driving, or if it's above 2500 RPM it's fine. It's fine after sitting all day at work, but overnight seems to be the problem.

I think the alternator is a red herring (correlation does not equal causation)
Oh an I'm in Orlando, FL. Temps 40-60 at Night 60-70 Daytime

Any ideas?

p.s.
I think the car parts talk to each other, cause every time I put something new in, a completely unrelated system has a problem. I think the old parts get jealous... anybody else have the same feeling?
