740 wagon running very rough 700

Hey Guys,
I finished up the brakes on my 91 wagon and felt on top of the world,
at least for a second, then I went for a drive
after about 4 miles it began to run very rough,I always noticed a slight miss sometimes at
idle but nothing that would make it die.
FYI it goes into 3rd only after about 4.5 rpm but
it will shift if I just let off the gas for sec at around 2.5
I was hoping this was due to the stuck caliper. Guess not.
I never had the car in 4th and wanted to see what it would do.
I hit the highway and it did go into 4th but it was very rough going
almost hazard light time, I kept it around 60 and limped home. Almost stalling
many times,
I pulled a plug and it looked good I also ran a bottle of FI cleaner
in it. This car sat for about 2 years before I bought it, I have put less than a 100 miles on it. I also tried to do the LED diagnostic but it seemed to just flash nonstop.
Any thoughts, directions, ideas etc.... would be grand.
