ignition problem help please 200 1991

im new to the forum need some help with ignition

my room mate has a 91 240 with a Crank position sensor

replaced auto trans the other day and the rear main seal.
i forgot to mark the flexplate. so i positioned the car to TDC and then placed the flex plate back with the arrow pointing towards tdc(was a couple degrees off) put everything back. loaded the fluid and now the car idles a little rough and i can only get a little acceleration. i drove the car before tranny was replaced so i had to have done something during the swap. ive never had a car with a crank position sensor, could the couple degrees cause the timing to be off and not getting sufficient ignition?
i did remove the first plug to confirm TDC and replaced it. but i tested that already. please help thanks!


on the side note
fuel pump has acted up once or twice(or so it seemed like it)
when i disconnect the maf nothing happens could that be the problem?
