I, for one, would not cut the pillars. Even if only out of paranoia, I can't not think that they'd be as strong as original. And if that paranoia is correct, it could be ugly in the even of a roll-over.

I'd cut at the crease above the door, as that's a fairly strong point of the metal, being bent, so easier to weld without warping the roof skin.

That's just me though. Your body tech that would be able to better assess that issue than I could.
