You shouldn't have to do anything unusual to prime the system or anything like that. However it is possible to plug up a fuel filter or even the injectors with water or other gunk that was in the bottom of the tank, though often a can of dry gas or fuel injection cleaner will fix this without any replacement work needed. It is also possible to damage the in-tank pump if it is run for much length of time without fuel running through it- fuel cools the pump.
