Flywheel position on 89' turbo 2.2 automatic 700

I'm im the middle of transfering parts off my 89 block to a 93. Is flywheel position critical only for the dealer diagnostic port crank sensor to function?
Can I leave the sensor off? My 89' distributor is hall effect. Also after doing an archive search, I set the 89' engine to TDC, and the pins that are supposed to line up are like 90 degrees off! So how could the diagnotic port ever have worked? Perhaps the flywheel had been removed or replaced at some time.
