what are these holes in my floor. . .can i plug them? advice needed FAST! 200 1987

long story short, windshield leaked, carpet wet.

I pulled the front carpeting and padding to let it dry, and in the mean time, i'm on a rust hunt. on both sides, there is one of those 2 - 3" diameter white plugs (now surrounded by rust) that plug a hole to a small "compartment," maybe 6" x 4". in this area, there is an oblong hole (probably 3/4 inch wide at its widest) that i would assume is for drainage. can i plug (or make smaller with epoxy putty and por15) this hole to keep the water from getting in? i'm leaning toward no, but i want to see what other people have done. otherwise, i'll probably just cover the whole thing in 2 coats of por15, rebuild the white plug surface with putty, and put it all back together.
