Auto trans service question...... 200 1993

Here's the deal.....I have a `93 245 with 161k that I've owned since it had 70k. I have never done a tranny service to it and the fluid isn't looking too healthy. I have already purchased a gasket/screen kit for it as well as IPDs flushing hose and 12qts of Dex3. My major concern is if I do the complete tranny flush, the transmission will suffer some sort of malfunction due to the fact that its been running on the dirty fluid for so long. The disclaimer that came with the IPD flushing hose re-enforces this concern. Should I just roll the dice and do the complete service & flush? Or maybe just drop the pan, change the screen, top it up, and do the complete flush a few thousand miles down the road? Whadaya think???
