Minor surface rust on body 140-160

The original paint on my car is getting thin and there are a few spots of minor surface rust coming through. It ia mainly along the fold on the top of the bonnet, but also some spots on the boot (trunk) lid. I've planned on a paintjob in a few years time, but not now. Any suggestions on a rust converter that I can apply that will not stick to the paint and look ugly? The rust is purely from thin paint and infrequent polishing, not stone chips (although there are a few of those too).

Also, once I get to repainting, do I have to be careful about what paint I use? A friend said I should find out, because if the paints are not compatible it might peel of. The colour is blue, and I'll probably just go for a darker shade.
