Your car will run if you hook up "what" to the battery? The ballast? Which must have a signal from the ignition system to work. By wiring your car to power the ballast, you are bypassing the ignition switch. I guess you somehow smoked the ignition switch when you swapped the batteries. If everything I understood and restated in this posting is true, then you need an ignition switch.
