Wagon transmission (170K) 900 1993

What are some of the early signs of problems with the transmission. I feel like I have finally got my wagon operating in top condition and now it seems to be running a little rough.

Within the past 6 months the following have been done:
New muffler/tail pipe
Fuel injectors recently cleaned
new brakes and tires
transmission fluid forced out and replaced
new timing belt
new water pump


Several tune-ups by several different garages found it to be in good working condition.

Symptoms i have noticed:
After 65mph...it runs a bit loud and rough (this is recent since the fuel injector cleaning really helped before).
Sometimes but not all...when car is in reverse and you brake, there is a kind of grinding noise (especially backing down a decline)
Engine seems to be running a bit louder than before
